Question
SKYPE - When I go into a managers contact card, employees still show up reporting to them. The employees are no longer with the company. How do I delete them from showing up as reporting to that manager? This is different than trying to remove a normal contact. I want to remove them from the contact card/Organization. Can someone help with this problem?

You could check manager's reporting hierarchy in SharePoint/Delve. If it's incorrect there too, then most likely employees who have left the organization aren't getting cleaned-up in AAD.
Are you using AAD Connect to sync on-premises AD with AAD. If yes, then you should disable/delete the accounts in on-prem AD, otherwise do that in AAD.
Once AAD is updated both SharePoint and SfB should update automatically.

According to your description, I understand that when your employees left the company, his manager still can see that the employees report to him, right?
For this issue, you can delete them in AD with following option(Alice reports to Allen), click clear, then it will remove the relationship.
If the issue persists, please try to run the command line: Update-CsAddressBook in SFB management shell.

You need to contact whoever manage your organizations Active Directory, Azure AD tenancy or Office 365 portal. Master of user profile data is either your on-premises AD or Azure AD. All Office 365 workloads - SharePoint, Exchange, Skype - get user profile info including the properties like direct reports from AD/AAD and thus, this is where any discrepancies need to be corrected.

You can find this option in DC, go to AD users and computers
Then choose the following option, double click "Alice Wang"
