What do you mean the story doesn't add up? Season 2 (Root A) starts in the same scene season 1 ended. Show Also, the right way to know the story is by reading the manga: Tokyo Ghoul and Tokyo Ghoul:re. Season 2 of the anime is original and season 3 adapts the second manga, ignoring the changes made in S2, this means that the story between S1 and S3 isn't in the anime. S3 also rushed the story and cuts a lot of stuff.
There is Root A (Season 2), but is anime original and the changes are ignored for season 3 (TG:re), which continues the story from the manga that they didn't adapt. You have to read the manga to know the full story. I would recommend to just read the full manga first, the anime is a shit adaption and very confusing if you haven't read the manga first. Manga: Tokyo Ghoul --> Tokyo Ghoul:re Anime: Tokyo Ghoul (12 episodes) --> Tokyo Ghoul manga books 7-4 --> Tokyo Ghoul:re (24 episodes) There is also Root A (season 2), that is anime original and an alternative story for the manga books 7-14, but this is ignored in TG:re. You have to read the manga to know the full story. I also recommend to just read the whole manga first, the anime is a shit adaption and even not good by itself, the manga is much better and honestly the only way I think it's possible to understand the story. That is exactly why you dont understand why they hate it. Even without the manga the first season is pretty cool, the 2nd one is... okay? Some good moments but overall really weird, logic doesnt make much sense. RE: season 1 starts well enough, animation took a dip, RE: Season 2 looks like a powerpoint slideshow that feels rushed as fuck Then you read the manga, see what we were supposed to get in season 1 and ESPECIALLY season 2 and just how much content was skipped in the RE anime (the majority of the manga is skipped) and yeah.
